I would like to be able to specify some of the bootstrapper command-line parameters within the AI project file (for instance, /exelog <logfile>). For troubleshooting purposes, it would be nice to have a log file of the prerequisite install process, but I prefer to not have my customers run the installer from the command-line themselves.

I am afraid there is no such way to include boostrapper command-line parameters.
A possible workaround is to create a simple project in which you should include your package as a prerequisite and set the install conditions in the Install command line section of the prerequisite's Setup Files tab.
In order for this workaround not to affect you product's installation in Control Panel (not to show as a different product), you can choose to uncheck the "Register product with Windows Installer" in the Product Details page.
