It seems this happens because you have enabled the
"Make file companion of" option -> "APPDIR\Updater.exe" for two of your files added in "Application Folder" directory.
In order to avoid the related behavior you should go to "Files and Folders" page and remove the "APPDIR\Updater.exe" reference added on "File Properties -> Version tab" of the related files.
Also, it seems there is an Advanced Installer issue in accurately detecting the correct Updater references which don't allow you to uncheck the "Check for updates using Advanced Updater" option in the "Updater" page. A fix will be added in a future version of Advanced Installer, thank you for bringing this to our attention. We'll update this thread when the fix will be out.
