This is a follow up to this reported issue. After further debating this with our development team it seems this is the default implementation of our TeamCity plugin. The command lines you add in the "Commands" section won't take effect and modify the AIP (project file) settings as long as you don't use the Save command as the final line.

So, you should just use a file of commands like this:

Save
