Can one installer be created to install multiple websites ?
Via IIS I can create but what about the APPDIR ?
How do I go about assigning multiple Folder locations and Paths ?

Yes, this is possible. You should just define a new website entry in our "IIS" page from "Server" group.

If you want your websites to have their own directories where they should be installed, you can create a "Property based folder" for each of your website.
