Creating AppPool with different properties

Apologies for cross-posting but the community area doesn't seem to have any suggestions for me and we do have official support...

I'm trying to work out the best approach for creating an installer for a website and app pool. I have this all working perfectly, but now want to give the user the option of installing the application under LocalSystem (as it does at the moment) or providing an option to specify a user account for the app pool to use as its identity. The app pool needs to access data stored in remote databases and some customers want to be able to use a user account for this, so the app pool needs a different identity.

When my installer creates he website the website is associated with an app pool. The App pool can have a single identity, but this doesn't appear to accept any parameters. I can't create two app pool sor websites with the same name, so I'm not sure what the best approach is?

Any suggestions?
