I'm guessing that what they're saying is that they are not keeping track of the changes made in your scripts and that it is up to you to provide a sufficient "uninstall" or "rollback" script to match your "install" script.
You might be able to tie your service to the "NT AUTHORITY\NETWORK SERVICE" user. Every computer should have this user... Come to think of it, there might be a user that MS wants you to use for this purpose...
