Hello, This sounds like a strange behavior, indeed. In order to sign a file, Advanced Installer uses the SignTool.exe tool, which is offered by Microsoft. Could you please try to sign your .EXE file outside of Advanced Installer, using the tool specified above and see if the behavior still persists?...
