When I'm installing an update for my application it deletes the ODBC-DataSource settings (the ACCESS-Database file setting). How can I prevent the updater doing this?
I already tried to set the "Permanent" and "Never Overwrite" attributes for the DataSource in the Organization Section of the Advanced installer, but this didn't have any effect when installing the update msi.

The problem you are encountering is not related to the updater. It just downloads and installs the updates files.
The error resides in the way you configured the installed and the update packages. You have to configure both packages so the file will not be overwritten.
