We use the option to check for updates when running the installer, this causes the download to fail if we run the installer in the default download folder since it can't overwrite the file that started the installation.
We would like an option to choose where the update is downloaded to instead of defaulting to the Download folder.

If I understand correctly, you need to change the location where the updates are downloaded.
This can be done form the "Updater" page --> "Updater" section --> "Download updates in this folder:"

I have tested this and I can confirm this behavior as well.
Unfortunately, as for the moment, it is not possible to change that path.
However, this can easily be worked around by having a different name for different versions of your setup (which would be a best practice that we recommend as well). For instance, you can add the [ProductVersion] property in the name of your setup.
We will take into consideration adding an option to change the download folder as well.
