Hi,
I want to run some SQL scripts on database machine. I want to do this by an msi, however I do not want msi to create an application directory under Program Files and if possible there will be no control panel entry. Can this be done?

In order to achieve what you want you can take a look on our "Using SQL Scripts" article.
If you don't want to be created an application folder, then you should leave empty the "Application Folder" directory from "Files and Folders" page. Also, if you enable the "Do not show in list" option from "Product Details -> Product Details tab -> Add or Remove Programs (Control Panel)" section, then your product will not be displayed in the Control Panel.
