Please note that is a step we take in order to make sure the MSI file built is correct.

This doesn't mean an error as that step would point out if something went wrong.

What exactly do you mean by "the icon is no longer recognized"? Does the icon no longer appear in Control Panel? It would help if you could provide some screenshots of the behavior.
