Hi There,
I have two files which are written out during installation. pup1.txt and pup2.txt.
Upon uninstall I would like pup2.txt to remain and pup1.txt to be removed.
It seems like adding a Environmental Variable would be the perfect solution as you can uncheck remove on uninstall property, but even when I have this set up it still removes the file pup2.txt.

Here are two suggestions that you could use to achieve what you want.
1. In the Organization page, move the resources between components so that the desired file will remain alone in a component. Select that component. After that in the "Component Properties" page check the "Permanent" box.
2. Another possibility would be to use two custom actions. The first one will copy the file during the install process to a temporary location. The other will copy the file back during the uninstall process.
